You can set Time Machine up to ignore folders, but that means you can do a full restore if your drive crashes and such. With drives so cheap, it is so worth it to let TM backup everything.

Ah, you just want …
Ah, you just want to delete one file throughout all TM backups. You can do that by deleting the current one, then going into TM and finding any copy of it. Then select it and use the “gear” menu at the top of the finder window to delete all TM copies of that file.

You should be able …
You should be able to back up (everything) to Time Machine, then pop in the new drive, run the OS X install disks and choose “restore from Time Machine Backup” and get it all back. If it doesn’t work, you still have the old drive.
